General Information
Circadian rhythmicity is a basic property of phylogenetically diverse organisms which range from animals and plants, to fungi. Regulation of endogenous biological clocks is regulated at the genetic level by a protein mediated autoregulatory feed-back loop. In mammals, several genes that encode members of the basic helix-loop helix (bHLH) PAS (PER-ARNT-SIM) transcription factor family have been shown to play a significant role in regulating circadian oscillations. Transactivation of CLOCK-induced genes is mediated via an E box enhancer (CACGTG) found upstream of target genes. CLOCK-BMAL1 heterodimers bind to E box regulatory elements and stimulate gene transcription. CLOCK-BMAL1 has been shown to transactivate the mammalian homolog of Drosophila per. PER, in concert with the product of the mammalian the timeless gene (TIM), negatively regulates its own transcription by blocking the activity of the CLOCK-BMAL1 transactivation complex.

Steroid and thyroid hormones and retinoic acid regulate a complex array of gene expression activity via intracellular receptor transcription factors belonging to the ligand-dependent nuclear receptor superfamily. Adding to the complexity of function of these transcription factors are associated proteins known as coactivators and corepressors which, as their names suggest, enhance or depress transcription activity of the nuclear receptor with which they associate. SMRT (silencing mediator of retinoic acid & thyroid hormone receptor) and N-CoR (nuclear receptor corepressor) are related transcriptional corepressors which contain two distinct domains capable of interacting with unliganded nuclear receptors to repress their basal transcriptional activity.

General Information

AIB1 (Amplified In Breast Cancer-1) is a member of a growing family of transcriptional coactivator proteins which includes SRC-1 and GRIP1.
AIB1 has been shown to interact and stimulate transcriptional activity of the retinoic acid, retinoid X, vitamin D, mineralocorticoid, glucocorticoid, thyroid hormone, androgen, progesterone, and peroxisome proliferator activated receptors. AIB1 also interacts with the transcriptional integrators CREB binding protein (CBP) and p300.

General Information
Chromatin is a highly specialized structure composed of tightly compacted chromosomal DNA. Gene expression within the nucleus is controlled, in part, by a host of protein complexes which continuously pack and unpack the chromosomal DNA from the inaccessible, tightly packed nucleosomal particles to the accessible, unwound nucleosomal particles. One of the known mechanisms of this packing and unpacking process involves the acetylation and deacetylation of the histone proteins comprising the nucleosomal core. A single nucleosomal core particle contains an octamer of histone proteins H2A, H2B, H3 and H4. Acetylated histone proteins confer accessibility of the DNA template to the transcriptional machinery for expression. Several known steroid receptor coactivators in the p160 family, such as SRC-1 and AIB1, possess histone acetyltransferase (HAT) activity, which is thought to be critical for function. Histone deacetylases (HDACs) are chromatin remodeling factors that deacetylate histone proteins and thus, may act as transcriptional repressors. HDACs are classified by their sequence homology to the yeast HDACs. Class I proteins are related to Rpd3 and members of class II resemble Hda1p.
HDAC1 is a class I histone deacetylase containing 482 amino acid residues. HDAC1 has been shown to interact directly with transcription factors and has been shown to deacetylate histone proteins H3 and H4.

General Information
Medium-chain fatty acyl-CoA dehydrogenase (MCAD) is a mitochondrial enzyme that catalyzes the first step in the β-oxidation of fatty acids. MCAD expression is induced during periods of fasting, when reliance on fatty acids for energy is increased [1,2]. The promoter for MCAD contains a peroxisome proliferator response element (PPRE) and is regulated transcriptionally by peroxisome proliferator-activated receptor alpha (PPARα), a ligand-activated transcription factor involved in the regulation of lipid homeostasis [1,3,4]. Because of this, MCAD expression can be used as a marker to evaluate the
in vivo
activity of PPARα [1,2]. Human MCAD is approximately 87% homologous to pig and rat MCAD, respectively [5, 6]. MCAD is expressed in liver, heart, kidney, and skeletal muscle.
